I'm only an occasional anime watcher so I'm sure there's better examples out there, but for anime with ninja's and ronin etc I'd suggest -

Ninja Scroll
Samurai X/Rurouni Kenshin
Samurai Deeper Kyo
Naruto (never watched it but apparently has lots of ninjas)
The Ambition of Oda Nobuna
Bleach - not that much ninja but its one of my favourite anime's so just going to suggest it anyway ;)

Ninja Scroll is the seminal ninja anime. It broke a lot of ground with the character variety and set the stage for pretty much everything that followed. Prior to this, I think it was all black pajamas, not the exotic stuff we see.

Naruto is the worthy, non-adult successor. NAS builds off this.

Naruto is... not what I'd consider anything remotely good for a Ninja anime. It just has the Ninja word labeled over it.

From what I remember reading, the creator of Naruto wanted to do something with Sorcerers & Wizards but at the time, Harry Potter was becoming increasingly popular so he changed his formula a bit - it definitely worked but its still not what I'd consider good Ninja material.

Kishimoto is a giant Togashi (Yu Yu Hakashu and Hunter X Hunter) fanboy, he cut and pasted the first couple of arcs from HxH into his manga. He had to stop because Togashi started his years long Dragon Quest binge so the story in Naruto became worse jumping the shark early and going beyond recovery with armadillo wang.

For fun cutesy ninjas Jubei-chan: The Ninja Girl, for dead serious ninja action read Lone Wolf and Cub.

Recently watched Ninja Scroll, very nice. The live-action Goemon is up next. Then I could definitely use a dose of cutesy ninjas — Jubei-chan looks perfect ^,^

I'm going to second the notion that Naruto is ninja in name only. It's like calling Dragonball, Gundam, and 3x3 Eyes ninja anime.

As far as the original question, I don't know any anime that specifically deal with chibi ninjas. But if we're including samurai as ninja then I'm backing Samurai Deeper Kyo also. Good manga and I know there's an anime, too, but I've never watched it.

Any mention of the best ever all time?

yea thats right, im talking bout.... Samurai Champloo

music is a major player in this series much like Cowboy Bebop, i had never heard of "japanese hip-hop" before but love the jazz funk infusion, not really what westerners call hip hop, its waaaaay better than that crap! lol

I'd suggest Flame of Recca and possibly Ninja Cadets might be worth a look.
